For guys it is simpler, but to piss on the sidewalk behind a UPS truck is artless and savage. No, the thoughtful city dweller will seek out and discover well-stocked lavatories off the beaten path, for example, a hotel you can sneak into without alerting staff of your true mission and non-guest status."

Barnes and Noble

 
These should be no brainers but in New York, everything is fair game and a good quality, disease free bathroom is hard to find even at what seems to be an obvious venue. This chain bookstore has yet to disappoint me. Geographically, the BNN's are littered throughout gotham and each one offers what no other bathroom in the city can, an endless supply of free reading material at your disposal. Albeit, you must play the badboy role upon entrance and ignore the "no merchandise beyond this point" sign, but once your stall is latched your home free...

Charmin Bathroom - Times Square

 
This Tourist Trap makes the list for all out of towners looking for a real New York experience. Times Square, the most loathed neighborhood by Manhattanites, has plenty to offer including long lines of sweaty dysfunctional wanna be weirdos in search of higher purpose. (see 9 minute you tube video attached) It also has this bathroom which ruined an afternoon off, I recommend taking the day with a stop at Gallaghers 53rd? or Virgil's for some over priced, but good BarBQ. Oh, the bathroom was indeed a free Top 5.

Waldorf Astoria Hotel

 
301 Park Avenue. The old school, art deco lodge has been, historically speaking, famous for many years. If you are looking for a bathroom, it's a good choice between 49th & 50th Streets. Perhaps the Waldorf leiu has been frequented by many celebrities, world leaders, and even the royal family of Zemunda... as they all stayed here. Be sure to check out the marble inlay on the floor and walls, you'll be starring for hours, I mean, if you have the time and no periodical.

New York County Family Court

60 Layfayette. Don't ask me how I ended up here, but this Bathroom was amazing and located before the security check point. The draw back is you have to get there during business hours. As the heavy wood door opens, you will see what your city taxes are paying for. It was immaculate, a little dated but again, its proximity to Chinatown make it a mainstay in an area infamous for weird, unclean shitters.

The Lower East Side Tenement Museum

Not a 24 Hour Spot but if you're in the area and need to go, this place operates on a suggested donation basis, You're not ever pressured in to it, unless you feel the L.E.S. Tenement Museum could really use your 2 bucks. To be quite honest, due to the on-site material, it's a hard moral call, but to each his own. From my experience the bathroom was clean and tidy, and it location at 97 Orchard its close to a lot of places and in an area where a good turlit is hard to find.
